Here's a question I had about the Issaquah (and all of her sisters, for that matter): Why is it that they always rev up the engines before they leave the dock but don't actually depart? Is this to get the engines warmed up or what?

Its how the propulsion system functions when changing which end is pushing. The propeller that was pushing the boat against the slip much change pitch from push to full feather and the clutch for that shaft disengaged. While the opposite propeller shaft clutch must be engaged and pitch changed to full push. If I recall, when the ferry is doing this, you can hear the propellers cavitating (sp?) while it's doing this. I believe the clutch operation is done at a certain engine RPM, like 400-500 rpms. Someone would need to confirm this as I'm trying to recall this from my experience working in the Kitsap's engine room some 14 years ago.

A question I have about the Issaquah: Where did she spend the first years of her carrer? EGFlett's site states that she first went into service at Bremerton and then shortly thereafter was re-assigned to the Vashon route. However, I have also heard that the Issy has been a Vashon boat her entire carrer.
I know about the time she bashed Fauntleroy on her first birthday. When that happened, had she already been permanently assigned to Fauntleroy, or was she just standing in?

I don't know how much time the Tillikum spent there before her rebuild.

The Tillikum didn't permanently replace the Quinault at Vashon until about 1998, with the trickle-down effect of the Jumbo Mk IIs. But I digress... I have recollections of riding the Issaquah from Clinton to Mukilteo in the early 1980s (1982 or '83) and at Bremerton in 1987. I do know she was a fixture at Vashon by 1997; LB would probably know in more detail. I think your theory is correct--I don't think the Issaquahs really settled into "permanent" runs until the early 1990s. The Sealth spent a lot of her time at Bremerton and the Cathlamet was steady at South Whidbey for 22 years, but the others moved around a bit. Especially during the early years with Hood Canal service, intermittent operational challenges, and then the refits with the added ramps in the late 1980s/early 1990s.

The Issaquah has been on the Vashon route since 1990 (after receiving the side decks). The only two times I'm aware of that the Issaquah has been elsewhere since then was when she was on the Seattle/Bremerton route (IIRC, it was a special trip involving the Olympic torch) and on the Mukilteo/Clinton route (after the Cathlamet made a hard landing at the Mukilteo dock back in the middle part of the previous decade).
