With the MV Yakima out until mid summer (at the earliest?) along with a mainliner on the Winslow run, is WSF a vessel short somewhere?

According to the maintenance schedule, which is available on the WSF website, the ferry status for the early summer, between July 7 and July 27, is as follows:
Anacortes - San Juan Islands - Sidney, BC: Chelan, Elwha, Evergreen, Hyak, Kaleetan (Yakima due back after July 27, at which time Kaleetan will shift to Bremerton)
Port Townsend-Keystone: Steilacoom II (the summer schedules shows sailings for a second ferry, but nothing is showing up on the service schedule yet)
Mukilteo-Clinton: Cathlamet, Kittitas
Edmonds-Kingston: Puyallup or Walla Walla, Spokane (Puyallup and Walla Walla will be playing musical ferries, as there is a period which Puyallup goes to the Bainbridge run, and at other times, Walla Walla will be at Bremerton)
Seattle-Bainbridge: Tacoma, Wenatchee or Puyallup (due to drydock scheduling, Puyallup will be subbing for Wenatchee at times)
Seattle-Bremerton: Kitsap, Walla Walla (Kaleetan due back after July 27, Walla Walla will shift to Edmonds-Kingston)
Fauntleroy-Vashon-Southworth: Issaquah, Klahowya, Tillikum
Point Defiance-Tahlequah: Rhododendron
That leaves the Sealth and Hiyu as spares. Sealth will be in the San Juans until July 7, but is listed as a spare after that.

Yakima is now sitting at Colman Dock, Slip 2. Does anyone know what she is doing there? Are they finally starting to work on her?

No, they really need to haul her out of the water to do the steel work. They're not doing major work (though they might have some machinery work going on that necessitates the availability of a drive-on slip).
I wouldn't expect her back on July 27, either. The Kaleetan is more likely to be stuck in the islands all summer and the Sealth might re-start three-boat service at Kingston.

Has the MV Yakima arrived at Todds yet or is she still at EH or Pier 52? Wonder what the price tag will be on the repairs she needs?

She is still at Pier 52 as of this morning. Since the Tilly is back at Vashon, there may finally be space at Todds.
The E-State is still in drydock at Todds last I saw.
The prevailing pattern now seems to be that when a vessel is completed at Todds, and another is ready to go in, WSF moors it at Pier 52 prior to going in.

It isn't a 'pattern' per se; it's an opportunity to get some machinery work done. The Yakima got parked at Pier 52 when there were no drive-on slips available at Eagle Harbor and vendor trucks needed aboard. And there's no point in moving it back right now because that would be an unnecessary expense of either a crew and fuel, or a tug. If there were a slip casualty at Pier 52, you can bet the Yakima would be high-tailing it out of Seattle back to EH.
It's coincidental, but it's been happening a lot lately.

I was on a Metro Bus 121 this morning about 6:44AM on my way to work, and looking out the window, I saw a Ferry under tow, I wonder if it was the Yakima? It was near Todd Shipyards.

Seems like WSF management had it right the first time by assigning MV Sealth as a 3rd vessel (week ends?)on the busy Edmonds-Kingstone route and postponing her yard-work until after the busy Labor Day holiday. One would certainly hope that "spare or stand-by" means she would be working one of the busy routes where needed, rather than sitting cold at Eagle Harbor.

Shall we wait and see what effect $4/gallon gas has on the travel numbers this year before we begin wringing hands about the overloads? This weekend ought to be an excellent test case. Besides, I don't know about the rest of the fleet anymore, but in the San Juans, Labor Day tends to pass fairly quietly--the weekend before is usually the big spike. (And, as always, our neighbors to the north can giggle about our hand-wringing regarding $4/gallon gas... )

Yakima's back in Eagle Harbor now. Hopefully, her major repairs are complete, at least the ones that require drydock time. With Yakima back in the yard, they've had to shuffle the other boats around. Klickitat is now moored in the tie-up slip at the Bainbridge Terminal, and Sealth moved to where Klickitat was previously moored.

She was schedule to be redelivered to WSF on the 25'th, so it sounds like they completed the repairs 2 weeks ahead of schedule.
