Thought I would add some other options. These are for non-B.C. Ferry Boats operating in B.C. waters excluding Cruise ships.
Personally I would like to be on the Malibu Princess going up Princess Louisa Inlet

You know I live on the Sechelt Penninsula and I've never been on that trip...I should take it sometime ;P
I'd like to do the MV Uchuck thing, my grandfather took that trip and never stopped raving about it. Plus I like their hat style ;P

I'd like to be on the Queen of the North's once-yearly positioning cruise from Tsawwassen to Port Hardy. Never done it yet; I want to one day soon.

Although I have never been on the Uchuck I know the Captain and the Owners (very nice people).
If anyone ever gets the chance to take the Malibu Princess or stay at the Camp "Malibu" I encourage you too. I went as a Camper with Young Life (Owners/Operators) and it was the best week of my life.
